From the BounceBack Manual:
"Backup Set Exclusions allow the user to exclude specific items from a backup set. If you select No, Backup Everything and then click Next, you will move on to the scheduling screen and skip the exclusion list selection screens.
If you want to exclude something select Yes, I want to select folders or files to exclude from this backup set and then click Next."
Double-click the "BounceBack Manual" file, should be in the same folder as the BounceBack app, if not use Spotlight to find it, and go to page 41.

If you're talking about Time Machine you can use the Time Machine preferences to exclude certain programs and folders. I suggest excluding your Applications folder because it probably has the most information and contains items that are the most easily replaced.
What size backup drive are you using? It is recommended that you use a backup drive at least 2.5 times the size of your primary drive.
Go to System Preferences, click Time Machine, and then click Options. Just add all the folders or applications you want to exclude. It will include everything else.
